Well, he does make a point, sorta. If there was, note: IF, a war on religion, it would be kinda unfair to let gays in the military, which is perfectly fine under normal circumstances, but not let people pray. I think he was making a case similar to anti-affirmative action cases, and "reverse racism".

This just seems like a case of good intentions, but horrible and awkward execution.
