@Anonymous: What in game evidence would that be? How can you invalidate two active realities? Because of the same characters? It's two different realities in the same universe, not two seperate universes.

@Anonymous: Easy mode: In Wind Waker, specifically in the Tower of the Gods, you can find the Legend of the Fairy documents. These relate the role of Tingle as seen in Majora's Mask. Games supposedly set in different timelines.
